Stargate SG-1, I don't know all that much about the show but I really like the theme song. I also agree with Alterego on the Futurama theme.

 

And allow they're not really hard core science fiction the CSI series have awesome theme songs (I believe CSI was nominated for a Spacey, so I guess it sort of counts).

I'm surprised nobody has mentioned Thunderbirds. It was played at the unveiling of Concorde, so it has got to be pretty special hasn't it?

 

Oh yes, and a farly unknown space-cop series from the early 1990s called Space Precinct had a fantastic theme tune as well. If you haven't heard it, then you really must. It is amazing.
