Hmm I'm not quite sure. Maybe Ripley breaks into the Company's headquarters to try and destroy the virus, but is too late - an alien/aliens has/have already been cloned. And in her attempt to infiltrate the company see let's the alien(s) loose?

 

I think the Company needs to be a major bad guy as well, not just the aliens.

So after all her attempts to protect Earth form it SHE (accidentally) set's it loose! That would be interesting!

Yeah but first I see them all in control of the situation and being all "I'll told you it would be ok!" then POW! They (Co) becomes the first victims of the aliens! Haha!
