Weren't there a Vulcan captain in DS9? I think its the baseball episode where Sisko and troops played against a Vulcan team. Spock was a captain in the TOS movie.
But I do agree, there aren't any "permanent" alien captains around, but I can't think of any alien that would make a nice captain. Mebbe a blue skinned alien would be nice. Imagine a Bolian or Andorian captain. That would make an interesting series.

I'd say TOS followed very closely by TNG...

I don't watch Star Wars much... actually, I've only watched 5 Star Wars movies. They are all good but my first love is still Star Trek and my vote goes to TWOK.
TWOK is like a great Naval Submarine War movie and I've also always love those old WW2 movies with big ships and submarines trying sink one another, with destroyers dumping depth charges into the sea snd I'll be sitting at the edge eating chips. Yeah TWOK all the way.
Khan is also a better villian. At least there aren't any "superpowers" like the force. Well, he's more believable.
All in my opinion. :)

Weyoun... hmm... I love him as a great character and he plays his role really well but I hate him as a villian. He is a very "good" villian though. I voted for all deaths since he gets to live again to die another day. :)

1. From The Wrath of Khan:

KIRK
I know your father's the Vulcan

you know how I feel about this:
they're animals.

Jim, there is an historic

DON'T TRUST THEM. DON'T BELIEVE

SPOCK
They're dying.

LET THEM DIE.
3. From the Final Frontier:
i) - KIRK
The lyrics are simple: "Row, row,
row your boat, gently down the
stream...merrily,merrily, merrily,
merrily, life is but a dream."
Bones and I will start it off and
when we give you the signal, jump
in. Doctor if you please...
McCoy takes a hit of booze and clears his throat.
McCOY
Don't say I didn't warn you.
McCoy starts to sing. Kirk joins in. Maybe it's the
bourbon but the two of them sound pretty good.
KIRK AND McCOY
(overlapping)
"Row, row, row your boat gently down
the stream merrily, merrily, merrily,
merrily, life is but a dream..."
They signal Spock that it's his turn to jump in but
the Vulcan merely regards them quizzically. The
sing-a-long grinds to a halt.
KIRK
What's wrong, Spock? Why didn't you
join in?
SPOCK
I was trying to comprehend the mean-
ing of the words.
McCOY
(losing patience)
It's a song, you green-blooded son of
a Vulcan. You sing it. The words
aren't important. What's important is
that you have a good time singing it.
SPOCK
(sincere)
I am sorry, Doctor. We're we having a
good time?
McCOY
(giving up)
I liked him better before he died.
